Let's leave this open until we are sure that the OverlayFS works for this, but this should be a non-op.

This does much more than just CleanUp the chroot. It also does a number of housekeeping tasks and attempts to put the repos back into a sane state. We'll have to do some work for this one even if we go with overlayfs.
