Active indicator for tabbed apps don't always show correctly

Issue description

Chrome Version: 70.0.3538.7
OS: Chrome OS

What steps will reproduce the problem?

Problem 1:
(1) navigate to example.com, three dot menu 'Create shortcut...'
(2) Hit OK to add the current tab to the shelf

Expected: there is an icon in the shelf that is marked as active
Actual: it is not marked as active (for me it isn't marked as running either)

Problem 2:
(3) close the tab above.
(4) click the example.com shelf icon

Expected: the shelf icon is marked as active
Actual: it is marked as running in the background

(5) click the example.com icon again. chrome should be minimised
(6) click it again. Chrome is now active and the example.com shelf icon is correctly marked as active
(7) now select another tab

Expected: the example.com shelf icon is shown as running in the background
Actual: it is still active

(8) open the launcher and remove example.com from chrome
(9) close the example.com tab

Expected: the example.com site is not in the shelf anymore
Actual: it is but it isn't in the launcher. Once in this state adding example.com as a shortcut no longer adds it to the launcher :/

 
Omri: who does UX for the shelf? I think instead of fixing this we should just move to a simpler shelf model for tabbed apps. I'm happy to put together a proposal...
