Maybe handleKeyEvent_() is eating the keyboard events.
Hmm, I tried again now on the same Mac and I can't reproduce this. :-\
OK, in order to consistently repro this for me, I have:

step 0: Restore keyboard shortcuts to the default in System Preferences.
step 2.5: Set the "Move focus to next window" shortcut to CMD + F1.

When the shortcut is CMD + F1, handleKeyEvent_() gets an opportunity to handle the event, though it does not. When the shortcut is CMD + `, handleKeyEvent_() does not run at all. So likely this is an issue elsewhere in the Mac keyboard handling code. It just happens to manifest with the PDF plugin.
