This is a known issue, likely to do with settings being scoped slightly differently or possibly the merging code which is known to be broken. What appears in each entry?

hkamila: I think to fix this properly it would require understanding a bit about the background of scoping issues. We've worked a lot to make scoping more consistent across permissions, however there are still some differences we haven't solved with things like storage. I'd recommend digging into the background of the underlying issues first.
