After a bit of digging, this seems to be happening with apps that use OpenGL. To have a clean reproduction, download the OpenGL ES graphics demonstration app from UNiveristy of Marburg here:
http://play.google.com/store/apps/details?id=de.unimarburg.gpapp

Start any OpenGL graphics implementation and try to interact with it with a mouse click etc. As you will see , the app just loses focus and no interaction occurs.
