So, apparently it's not only the generation popup problem. It's the problem with autofill popup too.

Adding Desktop UI expert vasilii@, maybe he know what can be the cause of this problem.

First of all I don't think the bug is applicable to anything other than Linux. If not, please correct me.
On Linux the bubbles aren't top level windows due to avoiding confusion for some window managers. On other platforms they are top level windows. I see two solutions:
- Make it a top level window. The wrench menu does it somehow.
- Write some code to reposition the popup inside the browser window. An example can be found here BubbleFrameView::GetUpdatedWindowBounds
