Thank you for reporting this issue. 

There is not currently a way to rearrange items on the shelf via keyboard so I am changing your issue into a feature request.

However, It is possible to pin items to the shelf using the keyboard:
# With Chromevox enabled: press alt+shift+l to get to the shelf
# Press the 'Launcher' button
# Use arrow keys to find the app you want to pin to the shelf
# Press search+m to activate the context menu
# Choose 'Pin to Shelf'

If you want to pin a website to the shelf, you will find the Pin to Shelf option under the Chrome menu, More Tools menu.
