Clicking to activate browser window fails after javascript alert closes

Issue description

What steps will reproduce the problem?
(1) Create two browsers A and B
(2) in B type in javascript:alert('hi')
(3) click on A
(4) click on B

Notice that B does not come to the front, A remains active.

What is the expected result?

B should be stacked on top and be the active window.

What happens instead?

A remains the active window.

FocusController may leave focus in wrong window

Specifically if during an activation change the focused window is
hidden then focus remains on the hidden window (in the now inactive
window).

BUG= 753144 
TEST=covered by test
