Clean up LegacyNavigationManagerImpl after navigation experiment

Clean up after WKBasedNavigationManager experiment (crbug.com/734150):
- Remove LegacyNavigationManagerImpl
- Merge WKBasedNavigationManagerImpl into NavigationManagerImpl
- Change protected methods in NavigationManagerImpl to private
