Any failure from the run clang tool step is currently only registered as a warning, even if the failure is that the tool did not run. There is a comment about certain failures being common and that is why this is only a warning. 

A fully failing run tool step causes us to get an empty index pack and no Xrefs. Later tripping up the indexing pipeline.
