Able to reproduce this issue on Windows 10 with stable #57.0.2987.133 , canary #59.0.3064.0 and also in earlier version of chrome #31.0.1650.0 This is a non-regression issue marking it as untriaged. Issue is not observed in Ubuntu 14.04 and Mac 10.12.4

ISTR something about the OS specific buttons causing us to stop compositing since they are handled by OS level routines, but maybe that's not true anymore. +brucedawson, scottmg who might be more in the know here.

This sort of problem is common on Windows. The usual form of this that I have seen is when you go into menus or bring up a modal dialog and all animation stops. The usual cause is that there is some code in the regular message pump which is doing work which is advancing the animations. When the user goes into a menu or a modal dialog box (or, probably, when the user clicks on minimize/maximize/close) then a new message pump is run. Messages still get pumped and sent to the main windows, so timer events and paint messages continue to be processed, but any code in the main message pump no longer runs. I would guess that Ananta or stanisc@ would know more about exactly what is going on. Or the video people. I'm not sure how high a priority this should be. Also, bsep@ is reworking the title-bar and that may solve this problem. I've added him to see if he can test and see whether the custom-draw title-bar avoids this issue.

I just tested this and the custom-drawn titlebar does avoid this problem. In that mode the close button is just a Chrome button like all the others.

Cool! So, add this bug to the list of things which the custom title-bar fixes. I'm gonna assign this to you and you can close it now or whenever seems appropriate.
