isolateserver.py download --file behavior is surprising

Issue description

When downloading files (e.g. logcats) w/ isolateserver.py download -f HASH DEST, it silently creates a download directory and stores the downloaded file at download/DEST rather than storing it at DEST directly. This has confused multiple people, including me. It seems like it ought to either
 1) download the file to DEST
 2) say that it's downloading the file to download/DEST rather than DEST

I'm open to completely changing the behavior. isolateserver.py is not used directly by the recipes (except skia that uses archive but not download) so you don't need to enforce strict backward compatibility. The worst that will happen is to update the commands shown in the help section in the Web UI.

The issue here is that --target is used even with --file is specified.
