Unable to force-uninstall extension installed through master_preferences remotely

Issue description

Chrome Version       : 54.0.2840.99 (Official Build) m (64-bit)
What steps will reproduce the problem?
(1) Install Chrome with pre-loaded extensions on multiple computers using master_preferences / Chrome MSI
(2) Need to uninstall extension due to Chrome store removal (WoT) or other decision process made internally.
(3) No clear way to remove extension that is now in Preferences file of end users.  Orange exclamation keeps appearing in subsequent Chrome launch requiring new permissions for the extension which is apparently still installed:
-deleting extension folder does not remove extension (e.g.) C:\Users\<Your_User_Name>\AppData\Local\Google\Chrome\User Data\Default\Extensions\<Extension ID>
-manually editing Preferences file while Chrome is stopped, removing all nodes or values in Preferences file that are explicitly the extension ID does not work
-Using Google Apps Control Panel > Settings for Chrome Management>Apps and Extensions>Allowed Apps and Extensions to add extension to blocked list does not stop orange exclamation notification that extension requires new permissions

What is the expected result?
Since a remote process (master_preferences) installed the extension, some mechanism should be available to remove the extension remotely without destroying users' other preferences

What happens instead?
Extension stays installed.

We have PCs and Macs which is why we did not install these extensions through GPO - the master_preferences file was a universal way to get the extensions up on multiple machines.

It would be great if we could just delete the extension folder under C:\Users\<Your_User_Name>\AppData\Local\Google\Chrome\User Data\Default\Extensions\<Extension ID> when Chrome is not running and have it uninstall the extension.  But any mechanism short of being at each machine in the user's UI session or asking every user to manually go to the extensions and uninstall manually would be great.  Maybe even a stand-alone extension uninstaller applet could be created? Thanks!!
