Able to reproduce the issue on Windows 10 using chrome reported version #54.0.2840.71 and latest canary #56.0.2902.0 This is a non regression as it is observed from M35, M40, M45 and M50 old builds. Hence, marking it as untriaged to get more inputs from dev team. Attaching screencast for reference. Thanks,

I think merging is done on Sync side.

I was able to repro this with bookmarks sync disabled as well as in a totally signed out state. I don't think the problematic merging in this case is done at the sync level.
