Set-Cookie response header fails to set cookies

Issue description

UserAgent: Mozilla/5.0 (Macintosh; Intel Mac OS X 10_12_0) AppleWebKit/537.36 (KHTML, like Gecko) Chrome/53.0.2785.143 Safari/537.36

Steps to reproduce the problem:
1. AJAX call to php function where I set headers
2. I check response in network tab, Set-Cookie headers are present
3. Refresh browser, no cookies were set 

What is the expected behavior?

What went wrong?
Refreshing browser does not set cookies

Did this work before? Yes 

Does this work in other browsers? Yes

Chrome version: 53.0.2785.143  Channel: n/a
OS Version: OS X 10.12.0
Flash Version: Shockwave Flash 23.0 r0

I cannot imagine such simple and basic steps are required for cookies not to work, those things are always tested.
Please, supply a public URL that reproduces the issue.
Please make sure you didn't open "block 3rd party cookies" option.

r.milasevicius@: Could you respond with a public URL that fails in this fashion?  Without a reproduction case, we won't be able to move forward.
