continue where you left off setting doesn't work properly on ceratin occasions

Issue description

Chrome Version       : 	53.0.2785.143

What steps will reproduce the problem?
(1) Working on multiple windows(not tabs, windows). [it certanily heppend when used 2 windows]
(2) Moving all tabs together to a single window.. this is because continue where you left off setting only works for one window. (click on tabs while pressing ctrl or shift) [maybe it will be reproduced as well when moving a signle / multiple but not all, if you'll try so, one should close the other tabs in the window because continue where you left off only works for the last window you close]
(3) Closing the single window
(4) possibly shutdown the computer
(5) Reopen chrome
(6) Sometimes not all the tabs will be reopened(let's say only 5 reopen). but if you look at recently closed tabs you will see something like '7 closed tabs'(which is all the tabs that you actually closed) .. if you close a window with multiple tabs chrome will squeeze them to one 'closed tab'

What is the expected result?
All tabs closed should be reopened

What happens instead?
Sometimes not all tabs reopens

Unable to reproduce this issue, we tested this issue on windows 10 machine with chrome version stable 53.0.2785.143. 

These are the steps i followed 

(1) Open the Google chrome.
(2) In settings page --> startup option, check on "Continue where left off"
(3) Opened two tabs on 1st Window
(4) Opened two tabs on 2nd Window
(5) After few minutes, i merged two tabs from 2nd window to 1st window(Now 1st window got 4 tabs)
(6) Now restart the machine.
(7) After machine boots up complete, open the chrome browser

Observed that it has opened all 4 tabs.
 

Could you please try this scenario with clean profile without using any apps or extensions in your browser and let us know your observation.
What do you mean by 'clean profile' - how do I achieve that?
I use google chrome, and not chromium so there are built-in extensions I
guess(PDF read). I do use non built in extensions, one fo them is named
windows close protector(couldn't find it on the store, maybe it has been
removed) wihch i just unistalled because i have no real use for it (worst
case scenraio I open the recently closed tabs). I first installed it
because I think I switched from FF browser long time ago and it did have
that feature which was convenient back then.

I am not able to reproduce it all the time, I guess it happens on edge
cases (many tabs, fast window close etc..)
But I will try my best.
is there any clean version of chrome ( or chromium) I can download which
won't conflict with my current one? ( I would prefer not changing anything
in my current chrome setup)

So after removing the 'windows close protector' extension, I was able to
reproduce the issue.
I'm still waiting for you answer on how to achieve clean profile in a
convinet way ( I don't want to remove my extensions, or log out from my
chrome account), And whether built-in extensions like chrome PDF reader
counts.
