Unnecessarily focus stays on extension icon even after clicking on Wrench menu button.

Issue description

Chrome version : 53.0.2785.21 (Official Build) 3ec5ccd4e93a73da783addab676596886de56d27-refs/branch-heads/2785@{#212} (32/64 bit)
OS : Windows (7,8,8.1,10), Linux(14.04 LTS)

Test URL 2: https://chrome.google.com/webstore/detail/google-keep-chrome-extens/lpcaedmchfhocbbapmcbpinfpgnhiddi/related?utm_source=chrome-ntp-icon

What steps will reproduce the problem?
1. Launch chrome and install both the extensions from test URL 1 & 2.
2. Open NTP, press F6 key until focus moves on omnibox and hit Tab key twice to shift the focus on first extension icon.
3. Now click on Wrench menu icon button using mouse and observe.

Actual : Focus stays on extension icon even after clicking on Wrench menu button.
Expected : Extension icon focus should get vanished after clicking on Wrench menu button.

This is a non-regression issue, seen from M-30 (Build 30.0.1549.0 )

Note : Above issue is not seen on Mac (10.10.5, 10.11.4) OS.

Able to reproduce the issue on Windows and Linux. Changing the status to Untriaged so that the issue would get addressed.

Components: -Blink>Focus UI>Browser>Toolbar
This is happening on Chrome UI, not in web contents.
Removing Blink>Focus label.
