[MD Settings] Some options are missing in 'Site Settings' page.

Issue description

Chrome Version: 52.0.2743.75 (Official Build)6f4c375797e5bc24de861019a0a2437482afbc47-refs/branch-heads/2743@{#617} 32/64-bit.
OS: Windows(7,8,10), Mac (10.10.5)(10.11.4), Linux(Ubuntu 14.04 LTS).

What steps will reproduce the problem?
1. Launch chrome, navigates to chrome://settings/siteSettings page and observe.

Zoom Levels,USB Devices, MIDI devices full control, Protected content and Handlers options are missing from 'Site Settings' page.
Zoom Levels,USB Devices, MIDI devices full control, Protected content and Handlers options should present on 'Site Settings' page.

This is a non regression issue, seen from M-47 series, as this feature is introduced from build # 47.0.2512.0 

Note: This issue is reproducible for all the overlay on chrome://md-settings page.

Status: Untriaged (was: Unconfirmed)
Able to reproduce the issue on Windows, Mac and Linux. Changing the status to Untriaged so that the issue would get addressed.

MIDI won't be a top-level category, but the rest should be there already.
