'Incognito window' opens previous opened NTP's after closing normal window

Issue description

Chrome Version: 54.0.2787.0 (Official Build) canary 229c5186fc07b397ec91db5f03367db2cf06f9a9-refs/heads/master@{#403602} (32/64-bit)
OS: Windows(7,8,8.1,10), Linux(14.04 LTS), Mac OS X(10.10.5, 10.11.4)

Steps:
1.launch chrome and navigate to chrome://flags.
2.Enable/disable any flag, click on 'Relaunch now' and open few pages in NTP's.
3.Now open a new incognito window and Click on 'import bookmarks now'.
4.Close the normal window and Click on 'import bookmarks now' from incognito window.

Note: Make sure that 'open the new tab page' is selected on startup from settings.

Actual:   The normal window opens previously opened NTP's.
Expected: The normal window should open only chrome://settings/importData in NTP.

This is non-regression issue seen from 'M-30' series (Build number: 30.0.1549.0)

Correction: Chrome Version: 53.0.2785.4 (Official Build) 6dfaf57f2779c1591d26fe68632c0fd6a4457a4a-refs/branch-heads/2785@{#7}
Status: Untriaged (was: Unconfirmed)
Able to reproduce the issue on Windows, Mac and Linux. Changing the status to Untriaged so that the issue could get addressed.
