App keyboard shortcuts are no longer working in independent web apps created using Add to Desktop

Issue description

UserAgent: Mozilla/5.0 (Windows NT 10.0; Win64; x64) AppleWebKit/537.36 (KHTML, like Gecko) Chrome/50.0.2661.102 Safari/537.36

Steps to reproduce the problem:
1. Install a Chrome app which can be used with a keyboard shortcut like Save to Google. 
2. Create a keyboard short for the app here: chrome://extensions/configureCommands
3. Create a web app by using Add to Desktop feature out of any website. 
4. Try to use the keyboard shortcut to save the url to Google. 

What is the expected behavior?
The webpage open in the independent panel would save to Google with the same behavior as it would if you clicked on the extension button on the Chrome UI on a webpage open inside Chrome. 

What went wrong?
The keyboard shortcuts no longer work in independent windows. 

I used Emoji Keyboard (2016) by EmojiOneā„¢ extension through a key combo (Ctrl+Alt+D) to add emoji in TweetDeck which I run in an independent window. This feature no longer works. I have to go back to Chrome and repeat the keyboard combo to copy the emoji and revert back to TweetDeck to paste it in the composer. 

Did this work before? Yes Just a few days ago. I am not sure which stable build broke it for me.

OS Version: 10.0
Flash Version: Shockwave Flash 21.0 r0

I am having a similar problem with Chrome v50.x  ( PC)

I have two extensions that use Hotkeys. 

These work while within a normal Chrome browser but we have for a few years we used the Save to Desktop Option. The websites that opens will then be in a stand alone window.(App like). 

 Up until they have always worked. But it seems since this update they no longer work in the stand alone App window although they carry on working in a normal Chrome window.

It appears that no extension hotkeys now work in the stand alone type windows now.
