After long-ish inactivity, the window is not visible and responsive

Reported by m...@hroncok.cz, Apr 20 2016

Issue description

UserAgent: Mozilla/5.0 (X11; Linux x86_64) AppleWebKit/537.36 (KHTML, like Gecko) Chrome/50.0.2661.75 Safari/537.36

Steps to reproduce the problem:
This happens to me randomly, but almost every day for a few days in row.

1. Work on a different desktop, or don't use computer at all
2. Go back to Chromium

What is the expected behavior?

What went wrong?
Window manager sees it, but the window is not visible (I can see windows "behind" it), no way to use it, need to kill the app from terminal

Did this work before? Yes Around a week ago. With Chromium 48-ish (not sure)

Chrome version: 50.0.2661.75 Channel: stable
OS Version: Fedora 23 64bit
Flash Version: Shockwave Flash 21.0 r0

I've attached console log. Most of those messages happen regularly without causing this issue, so I don't see how that's helpful.
