When switching profiles, windows don't switch and are still available

Issue description
Chrome Version : 50.0.2661.67
OS Version: 7978.48.0

What steps will reproduce the problem?
1. Login to two profiles (@google primary, @gmail secondary)
2. Switch from @google profile to @gmail with ctrl-alt-.
What is the expected result?
@google window should disappear, @gmail window/desktop appear
What happens instead of that?
@google window still there together with @gmail window, and I can alt-tab between the two. If I switch back to primary profile, I can not alt-tab to the @gmail window, so this only happens on secondary profile.
This started happening with the latest update I received on beta-channel. I had not observed it before, so it might be an on-channel regression.
