I just updated to Version 49.0.2623.112 (64-bit) and the same happens. It happens on all websites, incognito and normal browsing modes. I just realized that this actually also happens with Safari and more or less with Firefox where the mouse cursor flickers but somehow ends up staying in pointer mode most of the time. I guess you can close this issue as it doesn't seem to be related to Chrome only.

Just as a side note, an OS X update to 10.11.4 seems to have fixed all my issues.

Curious. Possibly it was a misbehavior of the earlier OS X version, then. If it happens in Safari and Firefox as well, it seems likely that something was/is wrong at the system level instead of Chrome. In any case, since the problem seems to be gone for you and I can't reproduce it here, I'm going to close the bug. Thanks for your report :)
