Time to time left hand side toolbar has flashing black boxes

Issue description

UserAgent: Mozilla/5.0 (Windows NT 6.1; Win64; x64) AppleWebKit/537.36 (KHTML, like Gecko) Chrome/51.0.2682.0 Safari/537.36

Steps to reproduce the problem:
1. This is very hard to repro and even harder to capture a screenshot
2. Enable Material Design Toolbar
3. Move your mouse around the left hand side toolbar
4. Notice black flashing boxes appearing and then disappearing real fast

What is the expected behavior?
No flashing black boxes

What went wrong?
Black flashing boxes appeared

Did this work before? N/A 

Chrome version: 51.0.2682.0  Channel: canary
OS Version: 6.1 (Windows 7, Windows Server 2008 R2)
Flash Version: Shockwave Flash 21.0 r0

I've had this issue for so long, like I said this issue is very hard to repro and even harder to screenshot. I'm not even sure if it's possible to screenshot. Tried to use my phone to capture it but it flashes so fast that you can not capture it. But it's still very noticable and very annoying.

I managed to get a video capture and one screenshot which will show you my issue.

I'm not even sure if this is caused by Chrome browser, but Firefox, IE and Opera are not affected. And in Chrome only left hand side toolbar is affected, not right hand side.
 
Looks like it also affects right hand side toolbar.

Thank you very much for this report. How often does this happen? To help narrow down whether this is specific to material design, would you mind running with the material design flag (#top-chrome-md) disabled for a while to see if the problem still reproduces?
While Material Design Toolbar flag is enabled it happens constantly, even without moving your mouse top of the toolbar section. Your desktop might flash under the Chromw window. This flag also causes some problems on YouTube, check the attachment. While this flag is disabled I don't have any flashing black boxes and YouTube looks how it should look.

Bug 593449 seems similar - the right boundary of the overlay here is 256 pixels - same as observed with chromeos=1 build on linux.

+layers / compositor. There were couple interesting findings. This is reproducible with mock hover animator when no layers are added or removed on mouse in / out. It seems to depend on how deep the layer cake is around the mouse movement. With many browser windows under the mouse it is easier to reproduce. Seems that some invalidation occasionally doesn't repaint all layers in the right order or doesn't repaint all of them when work load increases.
Reproduced on chromeos=1 build on Linux by opening many browser windows and hovering over toolbar buttons (home / refresh) or bookmarks.

+tdanderson, there were also trace recordings, maybe they can be attached here.

Any update?
#10, should have been fixed at ToT and merged into stable.
In which build we can expect this fix to arrive exactly?
Ok, seems like build 51.0.2701.0 is stable without this issue.
#13, It would be better to comment in issue 593449 since that is where it is tracked. The fixes should appear in M-50 when that goes stable.
