Not a clear solution that comes to mind. But, updating with test and design questions for future revisit. 

Test: 
1. type something in the omnibox (bookmark star hides in the typing state, which is wai)
2. ctrl+d
3. since there's no anchor, the popover is displayed but not aligned to anything.

Design questions:
a. should we block ctrl+d in the typing state?
b. should we re-show the bookmark star when ctrl+d is initiated? 
c. should we show bookmark star at any state?
